I would definitely recommend a single loop. The reason for this is that you often will have either the GPU or the CPU running hard at the same time, and then you'll always get optimum cooling of the water with a single loop.
As long as you have a decent flow rate the order of the components in the loop doesn't matter either, apart from having the reservoir directly before the pump (which is highly recommended although not an absolute requirement). So just draw the tubes the way that fit best in your case, based on ease of mounting, serviceability and looks.
