I think you should pass all your cables through the slot that is nearer to case front so they would go up over the motherboard tray just by the side of motherboard. You can put all them orderly going up and fix them with some adhesive there; some kind of contact cement or easier (but maybe too weak ...

You have the nexus fan directly on the ninja heatsink; if you put it at a small distance using a shroud, say 3 or 4 cm you, would improve the cooling getting a better dist...
