*shrugs* ive turned off everything on speedfan and my motherboard can only alter the CPU fan speeds via PWM (its an old GA-P43-ESG3)

Not that I can see, no. Where did you purchase your upgrade kit from BTW? Can't find it at all in the UK.

Zalman Fan Mate 2 & Fractal R3 stock fans

For some reason, despite turning the knob/dial thing clockwise and anti clockwise I can't seem to change the RPM of the fan it is connected to! I seems to be stuck at 500RPM according to speedfan.

Can anyone else test this?
