I forgot to plug mine in last rebuild, two years ago. Apart from forgetting to blacklist the 'floppy' module in linux, no issues. :) The next (current) rebuild will have no floppy physically in the box.

1. The Geforce 8000 series doesn't support xvmc according to this thread. Not that it matters a great deal to CPU usage, but I would think you could lessen the heat in the case by going with an older card and get xvmc in the bargain.

My guess would be that the Nexus spins slowly enough that the motherboard is alarming on a low or no RPM reading from it. Some headers don't register very low RPM.

The A8N SLI Premium has a BIOS menu option to turn off the CPU fan check. I don't know if this is common among other Asus boards.

The only moving parts in the system are the Samsung, the PSU fan, and a 120mm fan at ~1400rpm, so I don't think the beating is caused by resonance with anything else, just the drive itself.
