Hi Peter Welcome to SPCR! I've a few ideas... The case fans on the silverstone are ok, but not great, you might want to replace with nexus models. I'd get the case first and see what you think. Again Tagan PSUs are ok, they tend to be quieter than your average PSU, but seriously 550watts is overkill...

I just get the vaccume out and make sure I don't suck anything up that I shouldn't :)
Positive pressure I think does tend to help with dust, but I found my case temperatures were significantly lower with negative so I went with that and some good filters.

I should think the highish gpu temperatures are because it's being cooled by a zalman heatpipe. I would go for the nexus :) because they are probably the most quiet (you may find you don't need the speed reduction cable), they also seem to be cheaper than papst by quite a margin. I guess you could check your heatsink mounting - it should be getting reasonably warm. You could also compare the heatsink temperature when running at full speed and underclocked/volted.
