i think the single drive is certainly a better solution for you. simply suspending this drive or laying it on a foam surface in the case removes all vibration, making it very quiet. if you also need additional silencing it will be easier to apply to 1 drive than 2.

i think the negative feedback in sound dampening comes from vibration. low frequencies will travel through anything which make them difficult to dampen (or try concrete!). dampening is effective for higher frequency fan noise and hard drive whine especially. should be fine as long as it doesn't break up... you don't want little particles of that stuff building up on your components, or bigger chunks getting stuck in a fan. double sided tape works well when attaching it to the case and making sure it doesn't come loose.
