I'm pretty sure you don't need an inlet fan. Two outlet fans should be entirely adequate for this system. As for ducting the Ninja, you can see in my articles in the Do-It-Yourself section of SPCR how simple it is to duct out the back case hole of the P180. The sides of the heat sink tower line up ...

I'd start removing fans. I'm pretty sure you could remove at least one. However, you may not appreciate the improvement until you deal with the GPU cooler if it happens to be noisy. It would be easier answer if you were more specific about your goals. Are you trying to make it as quiet as possible? And what's your CPU, GPU and how many hard drives do you have? Only you can say for sure. Unplug the Nexus and see what happens to your drive temps. As for a CPU duct, I don't know that it would make much of a difference or whether you would need one at all. First thing. Do you really need all that hd's in the case? Maybe try to move some of the "least important" ones to external USB enclosures as backup disks? That many hds will produce a lot of heat and noise. And even if you use rounded cables for all those hd's. You will have problems with that many...

The Ninja for sure. Check Thermalright's site about the HR-01. Pulling the motherboard isn't such a big deal.
