This is the case that I have chosen for my htpc.
Unfortunately it uses 80mm fans.

Besides replacing all of them with Nexus, what else is suggested to improve cooling and keep it quiet?

I was thinking at a mATX mainboard...

Even though that case says it supports the mATX boards, there are no stand-off holes for two of the corners if you use a mATX board in that case. Just a warning.
