Hi,
Does anyone here have first hand experience with both? (or a Qx50 variant, like the q9450/q9650?)
I want to know which one is likely to run cooler.

the Q9xxx series will run cooler. They're 45nm and more power efficient.

Theoretically yes. If the Q6600 was die shrunk into a 45nm die.
The Q9450 and Q9550 are clocked at a higher speed and have significantly more cache.

Well, here's
one review and you can see that power consumption, at least, is a lot lower. I couldn't immediately find benchmarks with temperatures, but do some google searching and you'll see that the Q9xxx's will edge out the Q6600.
Why are you interested, though? If you're deciding between a Q6600 and Q9x50, then you should probably go with the Q9x50. The only exception would be if you're on a very tight budget.

I went from 6600 to 9550. The 9550 is much easier to cool ime.

A Q9400S would be slightly cooler due to less cache and lower TDP. If you want the perfect balance between fast speed and low heat, that is the one to get. Of course, it will cost more. The 2 out of 3 rule applies.

i have both Q6600 and Q9650 and Q9650 runs slightly cooler. but, the difference is not that great, 2-5C at best, both within the limits of quiet cooling. shouldn't be a decisive criteria for choosing a cpu, if you want my opinion.
