Will Yate Loon D12SL-12C Low Profile 120mm fans fit in positions 1, 2, 4, and 6 w/o modifications (That HDD Cage in front of 4 will be removed)? Also, will it mount onto a Ultra 120 Extreme w/o modifications? And if it can't fit in a specific position, can someone link another Yate Loon that will fit w/o mods?

It will in all of those positions, but I see no need for it in any place except for maybe "3."
The 5mm difference in depth will not matter, as from what I've seen there are no heatsinks currently available that will put as much of a constraint on space as would require a thinner fan.
You certainly wouldn't want one in "6" as a fan in that position needs to have a high static pressure rating to be useful - generally thin fans do not.
Put one in position "3" if you're worried about HDD cooling in the lower chamber and use the regular D12SL-12's everywhere else. There is almost no significant difference in noise characteristics.
