Hello I am new to this site but I love it, I builded my first silent rig a day ago after having sleepless nights when downloading pr0N lol :D:D
Heres my config:
CASE : Antec Sonata + 2x Noctua S12 @ U.L.N.A (back / front)
PSU : Enermax Modu82+ 625W
CPU : Intel core2 duo E8400 (not overclocked)
CPU Cooling : Scythe infinity MUGEN + Noctua NF-P12 @ U.L.N.A
Mobo : Asus P5K
HD : WD Caviar GP 500GB
Ram : OCZ 4096MB Kit (2x2048MB) 800Mhz PC6400 DDR2 Vista Performance Gold edition
GFX : I have a crappy Asus atm, passive cooled buying new one soon..
I have been thinking to use a S12@500/600 RPM on the CPU cooler instead not sure if its a good idea.
Advice about damping materials / doing something for my HDD's is really welcome no idea yet on how to do that, other advice is welcome to!

What is the loudest part of your pc?
If the PSU is the loudest thing then do a fan mod (plenty of info elsewhere)
Have you played around with the voltages for your CPU? (ie undervolting)
I've always compared the sound of the GP soft mounted to about a 700rpm fan. I found that putting it in a Scythe quiet drive helps to knock it down a bit.
Dampening materials are a complete waste of money for quieter systems IMHO

The only thing u can really hear a bit is the PSU the rest is realy silent, but I think im gonna replace the noctua P12 cpu fan with a Scythe slipstream 800rpm version that should add me even a bit more silence
and about the HDD stuff yea im thinking of using that Scythe stuff to..
Damping materials im not really into it dno why Dont like it in my case and dont really think it helps THAT much
