The puzzling hole in the top/rear corner is usually there to allow the 4pin/8pin auxiliary cable to be run from the PSU, behind the motherboard tray, to the socket. The cable often needs to be routed before the motherboard is installed and attached once the motherboard is in place.
Consider the shot of the assembled system [page 4], I suggest that the cabling would clean up noticeably if the auxiliary cable was run behind the motherboard tray. Further, the fan, front panel and front USB cables could be run between the motherboard and tray.
