OK, I've silenced all of the fans by a control of some sort or silent fans.
Then I mounted my HDD in a cardboard box on top of foam at the bottom of my case.
It's still making a vibrational noise though. What could this be coming from?!?
EDIT: Found part of it. My video card's fan is making a lot of noise. It's a Radeon (orig.) 64 MB DDR. Is it safe to pull the plug? I don't want to damage the thing...

Why have card board? This is probably causing the vibrations from the hard disk. Just a thick layer of foam, or double up the foam if you don't have a thick layer and place it the bottom with your hard disk on top. Try securing it with some elastics.
The question about the VGA fan, no it is not safe to just stop it spinning and hope it will be safe. Try getting the Zalman VGA cooler and have a quiet fan on top running at 5v or 7v depending how sensitive you are to noise. This will be much quieter than the current setup.

VGA Card
You don't need to buy a low end card, I have a Radeon 9700 and I run the fan off a reostat usually at 5 volts and it is pretty quiet and my card temps are fine. If I play a video intensive game I turn up the speed.
