IMO, air is still preferred for going as quiet as possible, and going with water adds a lot of hassle. I think you're understanding everything correctly. :) You're probably right that the airflow to the motherboard might not be ideal without something tricky. That's definitely nowhere near normal. Check to make sure that you're mounting everything properly. Also, what program(s) are you using to check the temps?
