Seagates have always made random "clicking" "buzzing" "ticking" "thunking" sounds depending on which model you have. Whenever the drive is idle it moves the internal parts around to increase their life. It's normal but annoying.

Its a little hard to cool the bottom as its open circuit down there not to mention there is nowhere near enough surfaces to conduct the heat. What do you have in your pci slots?

Try removing your pci cards 1 by 1 and see if windows boots faster.

Have you tried changing the refresh rate? I had a monitor do this and lowering the refresh rate fixed it. It seems odd to lower the refresh rate but so long as it's 75hz you'll be OK on a CRT.

You could also try different video card drivers.
