I agree the mid-chamber fan can be a tight fit especially with a longer PSU. But that's really your best option (maybe only one?). I aggressively routed my PSU and HDD cables to the back of the MB tray and have just enough room for a fan and am very happy with both the cooling and sound dampening.

I'll be using this as a HTPC and for editing HDV video on my flat screen And seeing as how you have the 8800GTX in there, I HOPE you're also gaming :? Concerning the RAM...seems to me you're placing too much emphasis on it, and your talk of a possible upgrade to DDR2-1066 in the future seems silly....
