I suppose what you are experiencing is some kind of " beat effect "? Actually, I just tested having only the Samsung drive in there, and it made the same beat effect by itself, though inconsistently. At all times there is still some sort of resonating being caused by it, whether in a rising or fall...

I'm not sure about the cooling on both of them, but I know that the 6800GS core has a lower process than that of the X800GTO2 (110nm vs 130nm I think) which means less heat given off.
