If there is just one fan in the middle of te case, and two fans pulling air out, you need to make the middle fan spin faster, otherwise it will hamper airflow. I don't think this will be good sound-wise...

I believe the two fan connectors won't be a problem. It looks like the lower Noctua fan is pushing air past the CPU heatsink, instead of into it. Have you tried turning it to face the sink, or removing it altogether?
