~16 or 17mm, depending on where you measure from. Some of our cabling/connector bundles extend ~20mm out when the side is off and they compress without deforming the side panel at all. More than enough room for the power cables etc.

I would suspect that your initial plan would work... two intakes on the front and an exhaust on the rear seems like a sensible place to start. The R3 hasn't blocked the air intake - it has a "moduvent" cover over the side air intake where the GPU sits - you can unscrew it and take it out to leave the vent open or attach a fan.

Maybe try loosening the scews that fasten the harddrives to their slides, tightened screws them can reduce the effectiveness of the grommets. No 7200 RPM drives involved so far I guess/hope? Have a look at the Fractal Design R3 - by default any vents on the top and side are sealed with noise reducing materials. You do have the option of removing them if you wish. I tend to seal the side holes in the cases we use so as to direct the airflow front to back rather than front-and-side to bac...
