I've read in the SPCR review of the Antec Twelve Hundred case that its fans may suffer from a quality control problem. Also, the LEDs are annoying.
What aftermarket fans would be recommended to replace the stock ones in this case (pun not intended)?

Yes, the LEDs are annoying. It feel like I bought a Christmas tree and not a PC case.
If you do not need the LEDs, you can just cut the wires.
If you want a non-destructive method, I have good news: The glue they used is not hard - it is soft. Therefore, you can pop out the LEDs from the fans and put them back later if you want (though I do not understand why would you want to do that). Wrap a screwdriver into some soft tissue and push the LEDs backwards as far as you can. When done, you should be able to pull them out with your hand - gently.
