The time has come (for me). I want to upgrade to a Comet Lake CPU. Is there a way to use Ninja SNCJ-1000 with the LGA 1200 socket?

Email Scythe with it. I would use US region site https://www.scytheus.com/, because I see it constantly updating, so just alive. I'm reccomending this, because some time ago I emailed them using their EU looking kinda outdated and abandoned site and have never got an answer.
Secound thing is your planned CPU and this cooler being able to handle it thermally.
Rocket Lake is coming, but I assume you know it and have your reasons to go with Comet Lake.

Actually I'm using it with my Ivy Bridge CPU on Asus LGA1155 board. According to Scythe homepage all 1155 coolers should be compatible with the 1200 socket. Therefore it should be possible to install without any modifications, right?

That generally should work plus if they state so - for sure. But I would start with CPU chosen. Maybe all of this checking and emailing is pointless, because - I assume still - passive Ninja won't handle it thermally. If it's some hot beast as K versions of i7 or i9, prepare to buy a new cooler. I even know from my own experience with even non-overclocked 9700K, how hot they are and what cooling power they need, but ofc you can always try it with your Ninja. If you still have this metal mounts for fans you bought your cooler with, you can always spend less just buying some fan. Decent fans cost 10-15 euros, 20 if you want something awesome, 30 if the best of the best. But hard to say, if it make sense and how it would perform on old in technological advancement meaning radiator.

Also, be aware that Intel changes the CPU package thickness every few years. Sometimes requiring a really thin plastic spacer so you can't over tighten and crack it. Just be careful and you should be ok.
