I don't know what to recommend. All the small fans that I have seen are either quiet or move a noticeable quantity of air. None of them do both.
I would install the Atom board and disconnect the front fans and the mid-case fan. An Atom board with LP/Green/Eco/SSD hard drives should be able to be run with only the power supply fan.
Use some monitoring software to be sure that your temperatures do not get too high. I like the free
SpeedFan software if you are running Microsoft Windows. If you are running Linux, then you should take a look at the search results for your distribution and "install LM Sensors".
If temperatures get too high, you should connect the fans again. If this is too loud consider a simple fan controller.
